Yes and No.

There is no way for pogo to directly detect an auto.  However, if you misuse an auto it becomes obvious (i.e. running it for hours or days at a time, or winning 500 games in a row).  Also there are "snitches" out there that will report anyone who's play appears to them that they're using an auto.

So there is a risk to using one.  However, if you're a little careful it's not a big one.
